Used Ford/Lincoln Module Programming

I've been called in from a customer to program a used PCM
for a 2009 Lincoln MKS 3.7L Vin # [...] I was
told the old PCM had a bad ignition driver. So far we have
tried 2 different used PCM's.
I have the VCM 3 with IDS version 122.01 on windows 10 pro.
I am using the PMI process of leaving the key off and
identifying the PCM using tear tag# YNJ3. (This number was
found by vin in Ford service info under resources). I am
selecting PMI/Programming and IDS is automatically
downloading the as-built info for me. The Solenoid Strategy
and Body ID is entered correctly and accepted. It cycles the
erase and programming(blue bars) a total of 3 times and then
has me cycle the key following another 3 attempts at the
erase and programming(blue bars). I'm assuming its making 6
attempts because it seeing an issue.
After this I get a message that states "The module has
accepted all the data sent to it by the service tool.
However, the module is not reporting the expected
information back to the service tool. Please manually verify
that the module is properly programmed" This is when I go
into Programmable Parameters and enter the Tire size and
Axle Ratio(3.16)
The parameter reset is done and the car starts. The problem
is I have a check engine light and fault codes: P1639- PCM
vehicle identification block corrupted or not programmed.
P1635- Tire size or axle ratio not correct. U2023- Fault
received from external node (ABS) P1260- PATS
The U2023 is indicating to fix other codes first and the
P1260 code was probably before the parameter reset. I'm
concerned with the P1639 and P1635 that's causing the check
engine light. Would entering as-built manually make a
difference? I did not see an option for the PCM under the
Programming/As-built tab. Maybe if I leave disconnect from
the internet before I go into PMI it will prompt me to enter
as-built manually.
There is a TSB [...] for the P1635 and it states to
leave the PCM disconnected while entering PMI. I don't see
how this would be any different from leaving the key off but
I could be wrong.
I'm going back tomorrow and am willing to try whatever.
There was another post of this EXACT vehicle and problem
with codes in the Tech Help section but the author did not
post a fix for it. The customer spoke to a fellow tech and
he said he had this issue on another Ford and he put his
computer in recovery mode before the programming and it
worked. I looked on IDS and did not see a recovery mode so
I'm assuming he referring to the laptop. I don't know what
recovery mode is or [codes] [error] if its even
safe
Any ideas or suggestions before I go back into the hot muggy
sun tomorrow morning?
